I have basically the same situation. The very last skull I needed in the game was the Catch skull in Halo 3. I now have 3 achievements showing 100% but locked: Skulltaker Halo 3: Catch, Witch Doctor (all Halo 3 skulls), and Thrones of Bones (all skulls in Halo CE, Halo 2, and Halo 3). They have been this way for almost 2 weeks now.
